ProFun is a web-based platform designed for functional enrichment analysis (FEA) of parasitic protozoans, addressing the lack of dedicated tools for these pathogens. While FEA is a crucial step in multi-omics studies, most existing tools focus on humans and model organisms.
Built with Docker, ShinyProxy, and R Shiny, ProFun provides a scalable and user-friendly interface. It includes three analytical modules—Gene Overlaps, Over-representation Analysis (ORA), and Gene Set Enrichment Analysis (GSEA)—for 40 protozoan species. Users can simply input a gene list, customize enrichment parameters, and generate publication-ready visualizations with a single click.
ProFun enables researchers to quickly interpret biological functions, identify potential targets, and compare FEA results across experimental designs. As the first tool of its kind, it accelerates multi-omics research on parasitic protozoans. ProFun is freely available at http://dalek.cgu.edu.tw:8080/app/profun.
