Put your config.json into homebridge-config/ within your working directory and execute the run command. You can also edit and rename homebridge-config/config-sample.json.
docker run -d --name homebridge --net=host -v $PWD/homebridge-config:/root/.homebridge/ drsik/homebridge:latest
You can modify the config.json on your host system anytime after running the container. But when you have finished you need to restart the homebridge container.
docker container restart homebridge
All relevant data of your homebridge instance is persisted on your host system in homebridge-config/ by using Docker bind mount. Therefore throwing the homebridge container away and recreating a new instance is unproblematically. In this case it is not necessary to configure your Home App on iOS again.
