  1. WGS and WES Alignments
  2. Variant Caller using MuTect (both versions), VarScan2
  3. Sequenza
  4. RNA-seq alignments, transcript quantification and fusion analysis using PRADA and STAR-htseq

PS: docker image is huge at 5 GB (2 GB compressed size) for now! There is a trade-off between size optimization and inclusion of required tools to allow 100% reproducible analyses across different centers. In subsequent versions, we can work to strip out ( 2 GB) compiled R packages and static binaries, jar files, etc., and mount those as a dedicated volume.

⁠Support for Singularity

We are optimizing current keystone image for running under Singularity enabled HPC environment⁠
