For running SCVI/scanpy in a Jupyter notebook (for running single cell datasets integration i.e. https://docs.scvi-tools.org/en/stable/tutorials/notebooks/scrna/harmonization.html⁠)

Running:

docker run --name scvi -d -i -t -p "8888:8888" -v $PWD:/mnt 1352d19c7677 /bin/bash

docker exec -it 8d38221a3302 bash

In container:

jupyter-lab --allow-root --notebook-dir=/mnt --ip=0.0.0.0 --port=8888 --no-browser
