Docker image for TCGA GDC Data Transfer Tool in FH DaSL's WILDS
1.6K
This directory contains Docker images for the GDC Data Transfer Tool (gdc-client), the official command-line tool for downloading and uploading data from the NCI Genomic Data Commons (GDC).
latest ( Dockerfile | Vulnerability Report )2.3.0 ( Dockerfile | Vulnerability Report )These Docker images are built from Ubuntu 24.04 and include:
The images are designed to provide a minimal, reproducible environment for accessing TCGA and other cancer genomics datasets from the Genomic Data Commons. The gdc-client is installed directly from the official NCI-GDC GitHub repository.

# Download a single file using its UUID

gdc-client download -m /data/gdc_manifest.txt -n 8
# ... or a local SIF file via Apptainer
apptainer run --bind /path/to/data:/data gdc-client_latest.sif \
gdc-client download 22a29915-6712-4f7a-8dba-985ae9a1f005
By default, gdc-client downloads files to the current working directory. The Docker image sets /data as the working directory, so files will be downloaded there when you mount your local directory to /data.
To download controlled-access data, you need a GDC authentication token:
-t flag:docker run --rm -v /path/to/data:/data -v /path/to/token.txt:/token.txt \
getwilds/gdc-client:latest \
gdc-client download -m /data/manifest.txt -t /token.txt
Manifests can be generated from the GDC Data Portal by:
The manifest is a tab-delimited file containing file UUIDs and metadata.
The Dockerfile follows these main steps:
/data as the working directoryThese images are regularly scanned for vulnerabilities using Docker Scout. However, due to the nature of bioinformatics software and their dependencies, some Docker images may contain components with known vulnerabilities (CVEs).
Use at your own risk: While we strive to minimize security issues, these images are primarily designed for research and analytical workflows in controlled environments.
For the latest security information about this image, please check the CVEs_*.md files in this directory, which are automatically updated through our GitHub Actions workflow. If a particular vulnerability is of concern, please file an issue in the GitHub repo citing which CVE you would like to be addressed.
These Dockerfiles are maintained in the WILDS Docker Library repository.
